Historical reasons, mostly, i guess.
For example, one Austrian reference system uses the "0" elevation point
relative to a spot where the former emporer put his toe into the waters
off Trieste, and said "here there be 0" back in the 19th century (Not
quite, but nearly).
Of course, that reference system is still in use for official land
register, and changing it to something more adequate for the 21th
century would create massive legal issues.
So, i think that most of the reference systems are there for historical
or policital reasons, or they are local CRSes (like the one above is
useless anywhere beyond the former Austrian Epire) - and WGS84 was the
first truly popular "global" CRS because of GPS..
